I've been experimenting with Microsoft ICE for auto stitching. It takes care of the changes in lighting by reading a batch of captures and normalizing the lighting amongst them. It's not perfect, but it saves me a ton of time adjusting the brightness of each cap as I stitch them together.
After that I use Photohop for boosting color & contrast, airbrushing imperfections in the original artwork, and cropping & resizing to get the pic looking as perfect as I can manage =D
