He damn near ended the world and everyone else has had 14 years to live in that fucked up world, kinda makes sense they would be hostile. And he could finish the job(and almost did, again) by piloting the eva.

Admitedly Misato being like that after cheering him on in 2.0 is kinda odd from a viewers perspective, but it has been 14 years.
