I understand you seemed to misunderstand the ending and I'm here to make your day a lot better. Well there is a special one shot light novel chapter called A Momentary Chance Encounter which explicitly explain that Kirino and Kyousuke remain a couple after the events of the main series. It is also a crossover with the creator's other work Eromanga Sensei.

The reason Kyousuke kisses Kirino on the cheek ( in the actual light novel it's the lips which makes it more obvious ) is he was attempting to break their promise to return to being normal brother and sister. We also see how happy Kirino is after this as she runs to meet with their friends. Chance Encounter confirms that not only have they stayed a couple but it even implies they have had sex by that point.
